How to reset App Exceptions
Steps

Open Settings → App Exceptions.

In Float in Window Modes, Float Secondary Windows, or Exclude from Staging, click Restore Defaults… for that group.

Repeat per group as needed. Use Add App… or Remove for individual apps. There is no single Reset button for all exceptions.
